Quartus II 8.0 and 8.0 + sp1 are notorious for generating .pof files that seem to program the configuration device, but do not work after a power-cycle.  When generating .pof files, do not used these versions of Quartus II.  Instead, use Quartus II 7.2, or 6.1, or older.  A diff between .pof files generated with Quartus II 8.0 sp1 and Quartus II 7.2 yields the following:

Critical Notes

Quartus II 8.0 and 8.0 + sp1 generate .pof files that seem to program the configuration device, but do not work after a power-cycle. When generating .pof files, do not use these versions of Quartus II. For more information, refer to the Quartus 8.0 .pof Generation Bug page.

Use Quartus II 7.2, or 6.1, or older to generate .pof files.

Always cleanly reset the MCE after a power-up or a reconfiguration! If you do not, MCE communication with the PC or Sync Box may not work.

> mce_reset_clean

Note that after a reset, not all of the DAC outputs are reset to zero. In addition, values written to RAM-based registers are not reset. To reset these registers, a full reconfiguration is required.
